Navigation for sites with the Publishing feature active is managed in one place, rather than two.
Site Actions > Site Settings, under Look & Feel, click on the Navigation.
Global Navigation (Top Menu Bar) and Current Navigation (Quick Nav), you can set whether subsites and/or pages are displayed and if the menu inherits menu items from its parent.
The Navigation Editing and Sorting section allows you to set up the heirarchy of your menu, decide whether certain items are hidden and establish new links.
Note: Deleting an item a heading or link from the menu does not delete the item from SharePoint, you are only removing the link in the menu. Subsites and Pages can not be deleted. If you do not want them to show in the menu select the item and click Hide.
**Note** Site Master Page section is for public facing sites, System Master Page sets the master page for the backend areas of SharePoint. It is not recommended that you change the settings for System Master Pages.
